The hosts started brightly but it was the Hammers who struck first through Pablo Fornals.
Gomez headed straight to Spaniard as he attempted to clear a cross and Fornals drove home off the post with 10 minutes gone.
Despite dominating possession, Liverpool struggled to carve out clear-cut opportunities after conceding.
Jordan Henderson did drive narrowly wide and Andrew Robertson volleyed over but there were no openings for their forwards until Mohamed Salah won a penalty just before the interval.
The Egypt international went down after being clipped on the ankles by Arthur Masuaku and the Egyptian took advantage as he stepped up to make it 1-1 from the spot.
Liverpool thought they had claimed the lead with just over 10 minutes remaining when substitute Jota turned in a loose ball but VAR intervened.
The Portuguese forward had pounced after Lukasz Fabianski saved a shot from Sadio Mane but, after a lengthy delay that eventually saw referee Kevin Friend make use of the monitor, the goal was ruled out for a foul.
Moments later, however, Jota got his goal after being teed up by Xherdan Shaqiri to fire home from close range and seal the victory for his side.
